Indeed. I remember AirAsiaX complaining about this when it used to fly KUL-Europe.
Another factor is royalty payments. Some time ago we at Business Traveller reported on how Norwegian (and one other carrier which I think was Wow) wanted to serve Japan but realised those royalty payments to Russia (for overflying rights) would make their fares uncompetitibe
